The downside is that you won't be able to take advantage of the system's newer UEFI capabilities this way, and some very new systems don't even support booting from the internal drive in Legacy BIOS mode anymore. Then boot into your Rescue Media again and run Fix Boot Problems again. Go into the BIOS settings of your new system and switch it to Legacy BIOS boot mode rather than UEFI.
